Sheldon and Amy host their first on-location episode of Fun with Flags from their new home in Apartment 4B, Penny's old apartment. The episode is also the first Fun with Flags broadcast to feature a theme song from the house band, Footprints on the Moon - Howard and Raj's band.

Amy: Well, the drywall got wet, and you do not want wet drywall because when drywall gets wet, it's really more-

Amy: Or damp wall, just as bad.
Penny: Mm. So why don't they just get more drywall?
Amy: Well, they went to get some, but the woman at the wall store said it was going on sale and they should wait because the savings-
Penny: Okay, are you done? Bernadette told me your apartment's ready.
Amy: I was done at "wet wall" but you wouldn't let it go.

Sheldon: So, in the spirit of cohabitation, the theme of today's episode is flags of two regions coming together as one.
Amy: Such as the flag of St. Kitts and Nevis.
Sheldon: So, let's roll up our "sleevis" and get to know Nevis.
*Howard plays a rimshot sound*
Sheldon: Well, I-I like that, but next time check with me.

When Sheldon and Amy present the first on location episode of Fun with Flags from Apartment 4B, Howard and Raj’s “Footprints on the Moon” are the house band. Meanwhile, Leonard, Penny and Bernadette watch the episode live in the other apartment. When Leonard thinks it’s cute that Sheldon and Amy are enjoying living together, Penny wonders what they’ll do when Amy’s apartment is ready. Bernadette reveals that Amy’s apartment has been ready for weeks and she’s been lying to Sheldon about its state. 

In Apartment 4B, Howard and Raj leave as Sheldon and Amy pack up after the filming of Fun with Flags. After they’ve gone, Amy wonders if Sheldon wants dinner. He suggests getting Thai food near her apartment so they can then check in on the progress, but Amy says it’s a construction site and Sheldon might find it scary because of his fear of nails and buttcracks. Sheldon offers to call Amy’s landlord and complain, but she deftly changes the subject. 

As the guys eat in the university cafeteria, Leonard notices that Sheldon is very quiet. Sheldon tells them Amy is acting a bit odd lately and he thinks she’s hiding something. Leonard tells Sheldon the truth about Amy’s apartment. Sheldon is upset and determined to confront Amy, but Howard tells Sheldon to hold it back and use this when he needs it. When Leonard tells him that’s terrible advice, Howard says he’s got something on Penny that Leonard could use. Howard reveals that Penny has secretly been moving his collectibles into storage bit by bit for weeks. 

In Leonard’s bedroom with Sheldon, he is doing an inventory of all the missing collectibles. Meanwhile, Amy and Penny walk up the stairs of the building. Penny asks Amy about the deal with her apartment. Amy lies to Penny, who comes clean and admits Bernadette already told her the truth. Penny promises not to say anything to Sheldon.

In the apartment, Sheldon is pacing around. When Sheldon asks Leonard if he’s going to confront Penny, they decide that rather than confronting them, they should see how long they can keep spinning their web of lies. When Amy and Penny arrive in the apartment with food, Sheldon instantly asks Amy what’s going on with her apartment. Amy lies that it’s still a work in progress and Penny backs her up. Sheldon is confused that Penny appears to be lying. When Sheldon and Leonard start to talk in Klingon, Amy talks to Penny in her own language. They figure out Sheldon knows because Leonard told him. After Penny demands to know what’s going on, Leonard admits he told Sheldon, so Amy comes clean. Leonard confronts Penny about moving out his stuff. 

Still in the apartment, Leonard asks Penny if she really thought he wouldn’t notice his stuff is missing. When Howard, Bernadette and Raj arrive, Penny wants to know why Howard blabbed to Leonard - prompting Howard starts to speak Klingon as well. Raj isn’t really a part of this, so he just digs into the food. Amy wants to know why Bernadette blabbed about his apartment. Amy apologizes to Sheldon, but Penny is unrepentant to Leonard. When asked about his living situation, Sheldon says he thinks the experiment with Amy has been positive despite her lies. When Howard says Leonard could keep his stuff in Sheldon’s old room if he’s permanently moving across the hall, Sheldon is unhappy because he considers it his room, whether he’s living there or not. 

In their bedroom, Sheldon gets into bed with Amy. She thanks him for his understanding. Sheldon wonders if they did choose to live together whether if it would be in 4B. There’s always her apartment, after all, although Sheldon hates it. Sheldon suggests they could even find a whole new place. As he worries about the potential pitfalls of finding a new place, Amy starts humming the Star Trek theme to calm him down. That won’t work, so he tells her to do 2001: A Space Odyssey instead. 

In their bedroom, Leonard says he understands if Penny doesn’t feel like they’ve made it her bedroom yet. He got her a Pink Power Ranger action figure to make it feels more like hers. Knowing it’s not enough, Leonard tells her she can consider decorating the room. 

Across the hall, Sheldon is tossing and turning in bed. He doesn’t like the thought of leaving his old bedroom and decides he has to see it now. When Sheldon gets to the apartment, it’s dark and there’s music coming from his old room. As he ventures inside, it’s lit in red and Penny is tying Leonard up to the wall. They tell him they turned his room into a sex dungeon. Sheldon wakes up screaming, in bed with Amy. 

As the guys shop at the comic book store, Howard asks Sheldon another question about his weird dream. Sheldon would rather talk about his living situation. Sheldon likes Amy and likes living with her, but he still doesn’t know whether to return to his old room. Sheldon leaves to figure it out by himself. 

Back at the building, Sheldon climbs the stairs and walks to the middle of the hallway between 4A and 4B, unsure which direction to go in. When Amy arrives after him, he says he’s considering Buridan’s donkey.  Amy decides to leave him be and go into Apartment 4B. When Sheldon notices that Amy understood his reference, they have a philosophical debate. After talking with Amy, Sheldon follows her into Apartment 4B. 

Penny shows Leonard into his newly designed room, which is very pink and fluffy. Later, Leonard goes over to 4B to hide some Penny’s new pink possessions.
